Out here when the river bottoms flood it kills off the thicker weeds and a guy can get around better. Should boost the frog/ turtle numbers in the long run so it may just be better than a guy thinks! May get some new locations out of it also if the trash snags up in places! If it kills off anything it is quickly replaces from the surrounding areas. No worries as long as you can get around when the water drops! IMO

most of the times the critters just head away from the flood waters then follow it back down as the river drops back down

yes and no
for muskrat it could depends pretty much how fast the water drops .the higher the water the higher the rat dens will be and when it drops the dens take on the chance of predators getting to them or if the freeze hits hard it could trap them but for the most part it improves your lines more then it hurts

I think at certern times of year it can be bad new's for rat's. If it is at the time of the first litter of rat's then a lot of them young rat's will drown in the den's.
We never had a lot of rat's around here but I remember after Egor ( we had a lot of flooding from that) the next fall there was no rat's what so ever.
